To unlock skills you generally need to find a new area that will require the use of the skill. For example, to unlock the digging skill for a fox cub, you need to make your way from the surface down to the sewers on night 9. From here, go into the sewer and take your first left. You will come to the beginning of a sewer tunnel with dirt in front of it. Your cub will dive head-first into it and you will need to follow the commands on the screen to learn to dig. 

Another example is when you learn to squeeze through small gaps at night 10. As you are moving over the walkway your cub will fall leading you to jump off the platform to fetch it. The gap to get back up though is too small for you to fit into. Using your cub, you can squeeze through the gap and open up enough space for you to get through.
